Zapata signed a two-season loan agreement with an option to purchase with Atalanta on July 12, 2018.
On December 26, 2018, Zapata scored twice against Juventus to tie the game 2-2. Zapata became the first Atalanta player to accomplish this milestone in Serie A since Hasse Jeppson in 1952 later that day, when he scored four goals in a 5-0 away victory against Frosinone. He also scored his 56th league goal for the team against Genoa.
